Thanks Eric, others have the same problem for a different reason. Interesting to see other interpretations of the Guzziology instructions.
It's engine out day tomorrow, see what mistake I've made.
Archie has given me some very useful advice about leaving gearbox in situe and splitting the engine off.

I can now report that she runs on two cylinders.
I MADE A MISTAKE.
Flywheel was fitted one hole (60deg) out. Don't know how that happened.
Puzzling how the symptoms didn't point to the error sooner.
It came to me 3am Monday morning, Look at the pictures of strobe on both coil outputs.
I could then see that both coils needed to be fired 60deg later.
Swapping the plug leads over in the early stage was masking the problem.

Those who don't do anything probably don't make mistakes.

Good to hear you got it figured out. I have a friend that had a similar issue on a 2v Ducati engine. At some point the flywheel was removed and when it was reinstalled it was 1 spline off. Bike ran but when it came time to replace the timing belts nothing lined up.
